Using deep learning, we have developed an image processing algorithm that can accurately track both cell migration and cell division in 3D time-series fluorescence microscopy images of mouse embryonic development, which was previously difficult. Existing tracking algorithms have difficulty detecting both cell migration and cell division simultaneously, and the accuracy of cell division tracking is very low. In this research project, we developed a tracking algorithm that combined deep learning and integer programming and accurately tracked cells up to the 40-cell stage.

生命科学の研究領域において、イメージング技術は分子・細胞から個体に至るまで広く汎用されており、その必要性は益々増加している。 本支援では、生理学研究所と基礎生物学研究所を中核機関として、各種の先端・特殊イメージング機器を運用している共共拠点や大学・研究機関イメージング関連施設が連携するネットワークに個別支援項目を加えたプラットフォームを組織し、光学顕微鏡技術、電子顕微鏡技術、磁気共鳴画像技術、及び画像解析技術支援を行う。加えて、国際的バイオイメージングコンソーシアム（Global　BioImaging）との連携により、日本におけるバイオイメージング技術の高度化と支援体制の充実を図る。

本研究は、ネムリユスリカの乾燥・再水和の過程で生じる”DNAの障害”が、”どの場所”で生じて、”どのような因子で保護・修復”しているのかを知ることで、"乾燥耐性をもたらすDNA修復機構"の全容を解明することを目的とする。新規DNA保護・修復因子を利用することで、乾燥などのストレスに強い作物の育種や細胞を作出することが可能となる。DNA修飾活性因子を使えば、新たなゲノム編集技術への応用も期待できる。

本研究は筋組織のin vitro 3次元組織形成において「人の介在と思い込み」を排除し，生命科学実験を自動的・自律的に実行可能とする「知能化培養システム」を構築する．この培養システムは，3次元組織培養・力学刺激・蛍光観察が可能な培養モジュールを複数並列して順次的に培養することで，「観察」「計画」「行動」「発見」という科学者の研究サイクルをアルゴリズムとシステムインテグレーション技術により自律的に行い，生命科学の重要な課題である組織成熟化と力学刺激の関連性の解明を目指す．さらに本技術をヒトiPS由来心筋組織に適用することで高度に成熟化したin vitro心筋組織を構築し，医療応用展開を探索する．

A three-dimensional culture chamber with mechanical or electrical stimulation was constructed as an intelligent culture system, enabling real-time fluorescent observation of morphology while culturing tissue. We cultured myoblast cell line C2C12 and human iPS-derived cardiomyocytes, evaluated their maturation while applying stimuli, and established an experimental cycle to improve maturation indices by extracting maturation indices by image processing and optimizing conditions by Bayesian optimization in the C2C12 and electrical stimulation system. In addition, we constructed human iPS-derived cardiomyocytes in the shape of 3D fibers and matured them by electrical stimulation and observed changes in tissue contractility when drugs were applied, indicating the possibility of applying the formed cardiomyocytes to drug testing.

Using deep learning, we developed an image processing algorithm to identify nuclei from the 4-dimensional fluorescence microscopic images of mouse embryo development. The existing analysis of cell dynamics in mouse embryogenesis has a problem that the accuracy of nuclear identification after 16 cell stages is very low for the 4D microscopy images. In this research, we developed a nuclear identification algorithm using deep learning, which has recently attracted attention as a powerful technique in image analysis. Our algorithm performed accurate nuclear identification up to the 50 cell stage to obtain quantitative criteria that can evaluate the quality of embryos.

本研究は既存の画像解析・機械学習アルゴリズムでは実現されていない、細胞種に依らない汎化性が高い高精度細胞セグメンテーションアルゴリズムの構築をAutoencoder(自己符号化器)を用いることで実現することを目的としている。 平成30年度は多層ニューラルネットワークの構造、学習アルゴリズムの適否について詳細に検討し、検討を行ったアルゴリズムから順次実装を進めた。当研究課題において開発を行うセグメンテーションアルゴリズムの中核をなすのは多層ニューラルネットワークと自己符号化器となる。当該年度では多層ニューラルネットワークの一種であるU-Netをベースとしたアルゴリズムの検討を行った。 U-Netは大局的な特徴を抽象化して学習するとともに、局所的な特徴も合わせて学習することが可能なアーキテクチャであり、その独自なネットワーク構造により高い性能を示すが、機械学習が本質的に持っている問題点である「学習効果は与える学習データに強く依存する」という点は未解決である。当該年度はU-Netの構造を保ちつつ、自己符号化が可能なネットワークの検討を行い、Pythonによる深層学習フレームワークである Chainer を用いて実装を行った。 学習データに関しては、HeLa細胞の顕微鏡画像を撮像しセグメンテーションの正解データを用意し、セグメンテーションの学習を行った。また他の細胞種(NIH3T3, SH-SY5Y等)の顕微鏡画像を撮像し、自己符号化器にて教師なし学習を行い、精度評価を行った。 畳み込みニューラルネットワークを用いた細胞セグメンテーションアルゴリズムである U-Net と自己符号化器を結合した学習モデルの構築を行った。モデル前半部は自己符号化器として正解ラベルを用いずに NIH-3T3 細胞画像を学習させ、モデル後半部は NIH-3T3 の自己符号化器で得られた特徴を基に HeLa 細胞画像の正解ラベルを用いて学習を行った。 得られた三つの学習済みモデルで NIH-3T3 のセグメンテーションを行い精度を評価した。 セグメンテーションの評価指標であるIoUを用いてセグメンテーション精度を評価した。HeLa を学習させた U-Net モデルの IoU が 0.609 であったのに対し、本研究のモデルは 0.496 であり、先行研究を上回らなかった。 本研究のモデルが高精度にセグメンテーションを行えなかった理由を明らかにするべく、学習済みモデルの解析を行ったところ、モデル前半部の自己符号化器の学習が適切に行われなかったことが明らかとなった。 本研究で提案したアルゴリズムは、先行研究のU-NetモデルにHeLaを学習させ、NIH-3T3をセグメンテーションした場合の精度を上回らなかった。今年度は、自己符号化器モデルの構造の再検討や入力画像へのノイズ付加によって、自己符号化器がセグメンテーションに有効な特徴を抽出するような改良を計画している。 具体的には、まずNIH/3T3の顕微鏡画像で自己符号化器モデルを学習させ、NIH/3T3の特徴を抽出した後、自己符号化器で抽出した特徴を各層ごとに連結したモデルを作成することを計画している。続いて、作成したモデル内の自己符号化器で抽出した特徴を利用しつつHeLaの正解ラベルを用いて学習させることで自己符号化器で抽出した特徴を利用して細胞画像をセグメンテーション可能なモデルの構築を計画している。

We have developed a video imaging system for beating cardiomyocytes (CMs). The system was able to recognize beating CMs by vector analysis. It automatically captured their images and accurately identified regions of both CMs and non-CMs. In addition, we developed an epoch-making deep learning method that efficiently evaluated beating CMs by a segmentation algorithm, which enabled the more precise judgement of cell region. A classifier that was effective in distinguishing between CMs and non-CMs was also constructed by machine learning. Moreover, we succeeded in presenting the basis of classification by visualizing the learning device. The imaging system made it possible to efficiently acquire a large number of teaching data, which was a bottle neck in the existing analysis with artificial intelligence, and a large quantity of data was analyzed by the developed learning machine. Furthermore, we confirmed important genes in the process of differentiation into CMs and maturation of CMs.

We developed cell culturing devices which can provide various shear stresses to cells. We found that shear stress changes the migration ability, morphologies and the orientation of cells. We also applied the characteristics of microfluidics in the devices for providing humoral stimuli only to a part of a cell instead of a whole cell, by the combination with extracellular matrix arrangement. We also developed a device which can control the concentration gradient of humoral stimuli. We got a biological finding with this device that there exist a quantitative threshold of concentration gradient for the decision of proliferation axis, which strongly connects with the cellular fate. We developed these cell culturing devices to use shear stress to control neural differentiation for regenerative medicine. New effective medication for neuronal disease are desired by society and the needs will increase. We are planning to use our tools for more practical medication based on the above results.

We set the dynamics of the spatial organization during cell division as the target system. We constructed models for various processes such as the centration of cell nucleus, the elongation of mitotic spindle, and cytokinesis. Furthermore, we attempted to unify models of a series of processes to model entire cell division. Representative achievements include (i) construction of a unified model for nuclear centration to spindle elongation processes and its experimental validation, (ii) construction of numerical models for 2 different cytoplasmic streaming processes and the estimation of the model parameters, and (iii) construction of a numerical model for the arrangement of cells after divisions. Overall, our models cover major spatial reorganization events during cell division, and contribute to understand the cell division processes as a whole.

We investigated the dynamics of intracellular magnesium (Mg) ions comprehensively and quantitatively by several fluorescent imagings, and clarified the novel role of Mg ion as an intracellular signal transducer. In the research on culture neurons in the early develpmental stages, we revealed that an inhibitory neurotransmitter, GABA, was involved in the maturation of neural circuits. This effect of GABA was mediated by the mobilization of intracellular Mg ions. In particular, downstream of Mg ion signal transduction, which has not been clarified so far, it suppressed the activity of the intracellular signal molecule ERK, promoted the activity of CREB, and promoted the activity of mTOR. Especially for the mTOR signal, it was shown that Mg ion plays a role of a switch to turn on / off the activity.

黄川田グループ：平成29年度は、ネムリユスリカ培養細胞の乾燥耐性誘導過程に変動するゲノム高次構造を知る目的で、手始めに水和状態のPv11細胞をコントロールにin situ HiC解析を行った。その結果、染色体のTADとドメイン構造を判別することが可能になった。また、HiCデータの利用により、ネムリユスリカゲノムアッセンブリーのスキャホールドN50の大幅な向上が確認できた。Pv11細胞の乾燥・再水和過程の遺伝子発現変動パターンを知るために、total RNA-seqを実施した。得られたデータを舟橋グループに供与した。CRISPRによるゲノムワイドな遺伝子破壊を実行するために、ネムリユスリカゲノム上のPAM配列を含む領域を網羅的に同定し、最終的に100,000個のサイトを選抜した。また、CRISPRによってターゲット遺伝子に変異が生じた細胞を効率良く単離するためのソーティング技術も確立することができた。 舟橋グループ：平成29年度は、細胞単位で乾燥耐性を持つことが報告されているネムリユスリカ胚由来培養細胞であるPv11細胞の乾燥耐性獲得に必要とされるトレハロースを豊富に含む培地で処理するトレハロース処理後の時系列RNA-seqデータをもとに、発現を有意に変動させた転写因子を統計解析により得た。続いて、これら転写因子の発現変動の前後関係をもとにダイナミックベイジアンネットワークモデル及び確率微分方程式モデルを用いて各転写因子間の制御関係を推定した。 黄川田グループ：in situ Hi-C技術が、非モデル生物の培養細胞であるPv11にも適用可能である事を確認できた。その上、ゲノムアッセンブリーの向上が行えた結果、染色体数（4組）とほぼ同数のスキャホールドを得るに至った。この精度の高いゲノム情報は、今後のトランスクリプトーム解析の確度を高める事が大いに期待できる。Pv11細胞でのCRISPR技術も確立できたことで、乾燥耐性に寄与しうる遺伝子を効率良く同定する方法論が出そろった。 舟橋グループ：今年度はPv11細胞の時系列RNA-seqデータを用いて乾燥耐性獲得に関わる転写制御ネットワークの推定に成功した。推定されたネットワークの尤もらしさ(生物学的妥当性)を評価するために、推定したネットワークの次数分布と冪乗則を仮定した際の指数の評価を行った。推定したネットワークは既知生物種の転写制御ネットワークと類似した次数分布、冪乗則の指数を示したことから、生物学的に尤もらしい乾燥耐性転写制御ネットワークが得られている可能性が高いと考えられる。 黄川田グループ：今年度確立された技術を大きく展開し、乾燥誘導過程のTADの変動とそこに含まれる遺伝子セットの発現変動の相関を順次解き明かしていく。Pv11細胞へのCRISPRもハイスループットかを推し進めることで、ゲノムワイドな乾燥耐性責任遺伝子の同定を効率良く進めていく。 舟橋グループ：今年度推定を行ったネットワークの構造に基づき、上流遺伝子のノックアウト・ノックダウン実験を行い、下流遺伝子の発現が有意に変動するかを検証することを計画している。これにより、ネットワーク中の偽陽性(本来は制御関係がない場所にあるとしてしまう過誤)の排除を行うことができる。平成29年度では乾燥耐性獲得に関わる転写制御ネットワークの推定を行ったが、今後は再水和過程における転写制御ネットワークの推定、更にはゲノム構造変化にともなう乾燥無代謝休眠特異的な遺伝子制御ネットワークの推定を行う。
